Shelton isn't just "not good enough." There's nothing good about him. He's grossly incompetent. He's an abysmal manager. There should be no question as to his pending firing. It should have long since happened. Just the concept that he could continue in that job beyond this season shows how grossly incompetent Cherington is as well. The fans deserve better.

Bobster, you know this organization better than anyone. While a normal business pays attention to its customers, for the Pirates, from the owner on down, the fans are the last consideration.

At the same time BC gave his vote of confidence to Shelton, he indicated changes in the director of pro scouting and the director of research and development (analytics). And recently he fired the Latin scouting director. The timing of this is curious. Why wait until about 2 weeks are left in the season? Shouldn't changes have been made much earlier if these were problem areas for the team? But BC seems more concerned about his own job security than what's best for the team. We have reached the last stages of the season when failing GMs worry about their status for the future. The timing of these moves appears to be a signal to Nutting that Cherington is working to make things better.
So where does that leave Shelton? The scouting and analytics guys can't possibly be any worse in their jobs than Shelton. But they are not high-profile. Shelton is a face of the franchise, as is any manager. If Cherington admits that his manager also needs to be replaced, that's headline material and would be seen as the key piece among several BC hires that didn't work out. That's a bad look for a GM who wants to keep his job while his organization appears to be regressing under his leadership. So Cherington has to sell Nutting on the notion that there's nothing wrong with the manager he hired, even if some other changes are necessary.
Cherington is in self-preservation mode right now. He can't sell Nutting on the idea that he should keep his job as GM without also selling the idea that hiring Shelton was not a mistake. So unless Cherington goes, Shelton stays.

I think this is right. The way for Shelton to go and Ben to stay is for Ben to tell Nutting we are going to be a wire to wire contender next year. Shelton got us this far but we need someone else to maximize wins.
